Did you use stop squeak on the shims? Sometimes I use it and sometimes I don't. I haven't noticed a huge difference even if I don't.
Check your rotors for scoring. Sometimes a small pebble or other debris can get wedged in the pad and cause all kinds of noises and damage to the rotor.
