I had this problem on my E46 - at least it sounds like the same thing.
Turns out that the window seal was the culprit - if I 'cracked' the windows open slightly, but not enough to let water in, etc it removed the noise...
Try opening the window ever so slightly - just a quick, gentle tap on the window 'down' button.
The way to fix this (if it is indeed the problem) is to buy some lubricant designed for the window seal. This reduces the friction between the edge of the window glass and the seal in the door.
