I also had an e39 540i prior to my 135i, mine was 6 speed. As is my 135i. I have an 09 N54 and it's been nothing but great. Bought it with 28k on the clock and it has spent it's whole life FBO. Currently at 104k haven't had to do anything other than the standard coils, hpfp, turbo, warranty stuff. original clutch still as well.
