Well, you are half way to a relatively easy feature of manual transmissions called "double clutching". I do it all the time, also - without thinking. Basically, when shifting, say from first to second - shift into neutral, then let the clutch out (with the gas pedal off). Then press the clutch in, while pressing the gas pedal just enough to let the revs of the engine increase to where it will be when you shift into second gear. Then shift into second. At this point, your shift is smooth because the engine revs match the transmission for the speed you are travelling, When you do this enough - it will come naturally - and you don't even have to think about it. You just get a 'feel'.
