shaking on acceleration

I was driving on the freeway this morning and all of a sudden the car started shaking, a LOT, on acceleration. The "service engine soon" light came on, but I did not get the "limp home" mode lights. It lasted about ten minutes and then all of a sudden everything was back to normal, light went out, engine felt normal. I got a new HPFP about a year ago and new programming about the same time. Anyone have any ideas?
