I thought altitude didn't really affect FI cars since they make their own atmosphere in the intake track? I mean 15psi at 3600ft is the same as 15psi at sea level no?

Not entirely - since the ambient pressure is lower (say 11psi), to reach the same target manifold boost, the turbo must produce some additional boost, so it's being "overworked" (at least, compared to sea level). It's probably still within its prime efficiency range, and his intercooler will help with the additional heat generated by the turbo working harder to reach target boost, but yeah, slight power drops up in higher elevation.
Pressure ratio is one of the axes on compressor efficiency graphs, and altering the ambient pressure alters the pressure ratio (PR = outlet pressure / ambient pressure).
