Was it stored outside? If yes, then get it inside somewhere, if you can.
Presumably the thieves were partway through stealing it which involved some reprogramming. I'm sure you dealer can fix that, and the window as well. If you have been storing it outside, find a secure inside place to keep it going forward.
Hopefully your insurance will cover most of your loss.
