And to answer the original question, no there isn't a specific reasoning for the numbers. They are mostly in order of the time they were developed, with very few exceptions.

There are some numbers that were used by cancelled projects and studies. Some had prototypes built, some didn't even get to that far. For instance, there were E39-based coupe projects and E46-based FWD projects for Rover which were never known to the general public.

Here are some interesting ones:

E40: the first E36 3er replacement project started in mid-90's.
E44: a unknown van project, which is being revived as E99 as we speek.
E47: top-secret project nobody knows yet. Rumor has it that it was for Rolls Royce.
E51: abandoned V12 supercar project.
E55: longer and larger X5 study before the actual X5's launch.
E56: FWD plattform study that has been going on for while (still not stopped).
E59: AVH's Z9 concept which became the E63 6er.
