I've ran through multiple touchless car washes without my cowl and filter, and it was perfectly fine. Well it's more like, I forgot to put it on, and I realize right before the wash lol. I did put it back on when we had the blizzard here couple weeks ago
Just make sure your ECU cover is properly sealed, and the driver side as well.
