The main differences is Plug and Play. There is also some great new safety features and the ability to tap into a lot more motor functions

From what I have read V2 seems to have some very serious boost spike issues for some people, like in the range of 20+ PSI and that V3 is supposed to give more even boost. Among other safety, conveince and power upgrades. Two things that stick out are the ability to change maps between a base and high power map on the fly and the ability to fine tune the map to your own desires, past just adjusting the torque % value.

You need to look it up on E90post. There is a lot more information there regarding V3.
The biggest change from V2 is the plug and play harnest, but there is also added features that you do not have with V2. For example, remote map swithing and a built in O2 Sim. With the release of V3 they also improved the map to prevent the overboosting issue, added a "traction nanny", etc.... BTW, I have v3 with RR catless downpipes. Everything has been running great for me
