BMW E87(N47) rough engine sound and throttled acceleration

Hi,

I have a BMW e87 120d which had its timing chain, tensioners and intake manifold replaced. The car mostly runs great but sometimes the engine changes the sound it makes. It sounds harsher, the acceleration is kinda sluggish/throttled and the deceleration(when I let go of the pedal) is jerky. Sometimes it also sounds weird when transitioning through some rpms, the sound gets lower and there is some vibration(I can feel it on the stick).

Any ideas what could be the cause?
