What will uninstalling the Cobb do to PPK1 ?

When I did the same (on a N54), I had to download the PPK software and send it to Cobb. Appearantly Cobb hadn't seen my version of the PPK. Within 24hrs, they updated their software and everything worked like a charm. Just give Cobb a call if the Accessport does not recognize your software. They'll walk you through the whole process.
